Modify the sump would be easiest, moving the steering rack position has implications for bump steer etc(un-less you then modify steering arm height etc)

How much room do you need ? Most would lift the engine up.... just be sure that your engine and gearbox angle ends up less than 3 degree's if you do that(preferable less than 2), so in the end its best to modify the sump, get that LS as low as you can with sump modification to avoid bad driveline angles.

Remove your old sump and throw away and buy a Morosso or Mast sump

Depending on which Holley sump you bought. Holley has a revised sump with a very shallow front section. If you have that one (ls retro)  it should fit. I used the F Body sump and recessed the the cross member. But I did my conversion in 2009 and there wasn't many suitable sumps where the gearbox attaches to the gearbox at the bottom. The mast Motorsport sump has the most clearance, but hasn't got the lower bolt holes for a manual t56 gearbox to bolt too.

Chop chop!
You probably won't get much for your current sump so you might as well modify it. My LJ has a jigsaw reconstructed commodore sump.

Thanks for all the help. Its going back to the fabricator soon so ill see what he thinks. Spacers worked but not sure if the gearbox will have enough clearance. Waiting on gearbox crossmember. Cheers
