Door Hinge Holes (LX)

Do all door LH/LX hinges have these holes, they align with a hole underneath them allowing water into the cavity behind.

Do I just goop them up or is something missing?

My guess is panel and paint have drilled them to align doors.

Those holes aren't factory from my experience.
