As above, if someone had a Celica box or similar bolted up before it may have the wrong spigot?
Is the clutch aligned properly?
Are you bolting the bellhousing to the motor first and then finding the gearbox won't snug up to the bellhousing? Or is the box and housing pre-assembled?
Have you dialed-in the bellhousing on the engine just to make sure everything is centred?
As far as I know there are only two different input shaft lengths for all Aussie 3 & 4 speed gearboxes, a longer length for V8's and a shorter length for 4 & 6 cylinder engines, but I don't know the measurements off-hand (it's a fairly noticeable difference).
Also check you have the correct front retainer (the 'nose' that the throwout bearing slides along), again there's two different lengths available depending on the engine and I'd imagine the V8 version would foul on a 6 cylinder clutch plate?

From front of box to tip of spigot is about 170mm in lenght
Does this sound and look right for a m20 xu1 gearbox to marry up to red 202 block?

Yes, looking at your pics the input shaft is correct length for a 6cyl aussie 4spd.
Did you install a new clutch assy and did you use an alignment tool or an old input shaft to align the new clutch plate?
I've had occasion to be flat on my back under the car wrestling with the gearbox and swearing to god next time I'll get a mechanic to do this shit because the box won't slip in like it's supposed to.
The suddenly you hold your tongue the right way and box suddenly slides in like a bought one.

Hi,
As above I guess, ...... did a g/box swap on the LJ the other day. No reason, except to replace a good box with a 496 cluster, for a good box with a 899 cluster.
Pics below are of the one that was in the car , FYI
