I have just installed a set of 9 x 14" rims with 245/60 R14 BF Goodridge tyres and I have between a 3 to 5mm gap between the tyre and the flare. See attached photo. Is this risky and possibly damage the flare while driving the car?

Uneven driveways might catch you out, particularly when reversing.
Try jacking op one wheel at a time for starters.

Unfortunately there are no lower profile Tyers available in a 245 R14.

Plenty of 245/50/14 too. Just Google the size.
But if you are going to change wheels you are better off with 15”, far better tyre selection

Or just cut the flare. It’s hard to tell from your single pic how close the tyre is to the outer edge of the flare.
